Is there a cafe in the museum?

I'm not sure, but I don't think so. There are a few 5 minutes walk from there.

Yes, most definitely. Go and check for "Guardarropa y Consigna", that is the baggage check in Spanish, and according to the photos in the Museum website these are of adequate sizes. Check for the SERVICES section in the English version of the "Museo Arqueológico Nacional" (MAN), this is the "National Archeology Museum", available on line. The lockers normally, are activated with an Euro or a 50cts coin, and you take the key with you. In some Museums there is also a service by obtaining a token (it can be in exchange of an ID number). In sum museums there is an X Ray Scan before putting your laggage in the bag check, and I think this is the system in MAN. There are some ladies in the information desks, and some of them speak adequate English. Besides, once you indicate "CONSIGNA" and point to your luggage, they might take you to the lockers. I hope this information is useful.

Yes there is an AUDIOGUIDE in English, ask in the counters to adjust if for you, "audioguía" in Spanish (in this Museum of Archeology, and in all the major Spanish national museums). It is very near from Prado Museum (a must,), so it makes sense if you want to see both museums, to pick up bus 27 down the Paseo de la Castellana. Right in front of Prado is the Thyssen Museum. It is documented in the Museum Website
